Orient went ahead with a superbly-struck low shot by striker Ryan Jarvis but Gillingham equalised when striker Mark McCammon's shot was parried by Orient keeper Jamie Jones and midfielder Curtis Weston pounced on the loose ball to score.
Orient regained the lead through a Sean Thornton solo effort before Jimmy Smith made it three early in the second period.
