A brace from Cristiano Ronaldo and a goal from Karim Benzema gave Los Blancos a three-goal lead, but two goals from Jonathan Viera, both from the penalty spot, gave the visitors a nervous 35 minutes.
They managed to hold their precious one-goal advantage and took the three points with them.
Xabi Alonso returned for Los Blancos and played his first game since last season's final of the Copa del Rey.
Real Madrid started very strong and took the lead after just three minutes.
Cristiano Ronaldo was picked by Luka Modric in yards of space, nutmegged Arbilla and squeezed the ball into the bottom corner to make it 1-0.

Right after the break, Ronaldo put the last nail in Rayo's coffin.
Gareth Bale broke clear on the wing, skillfully chipped the ball over a defender, sprinted into the box, passed the ball to Cristiano, who smashed the ball from 12 yards and made it 3-0.
Seven minutes later, Real's advantage was cut to one goal with two goals from the penalty spot by Jonathan Viera.
Rayo continued their push for a full comeback and created numerous chances, but didn't managed to score again, which gave the victory to Los Blancos.
But with little domination, Ancelotti left the pitch cutting the shape of a frustrated figure for Real Madrid.
