Özil, who played under Mourinho at Real Madrid last season, came off the bench in the second half to attempt to turn the tie around.
But Chelsea were too strong, and comfortably saw off the Gunners to progress.
Wenger decided to rest Özil and star striker Olivier Giroud heading into the match, with Nicklas Bendtner starting up front.
But the Arsenal boss brought Özil on with 30 minutes to play and the Gunners 1-0 down, and then Giroud replaced the Danish international with 20 minutes to go as Wenger attempted to overturn the deficit.
