Neither side had a shot on target in the opening 45 minutes but second-half goals from Odion Ighalo and an absolute screamer from Adlene Guedioura sent the Hornets through to a Wembley semi-final, leaving the Gunners in dismay.
Danny Welbeck pulled a goal back with just three minutes remaining but, despite late pressure, they couldn't find an equaliser to take the tie into a replay.
It ends Arsene Wenger’s hopes of winning his third consecutive FA Cup and means his side’s season hanging by a thread.
They trail Leicester by eight points in the Premier League and, unless they can perform a miracle, will be out of the Champions League on Wednesday as they travel to the Nou Camp attempting to overturn a 2-0 deficit.

As expected, the ‘Wenger out’ campaign gained a lot more members following this crushing cup exit.
The Frenchman has won just three FA Cups since their previous league triumph in 2004 and will be under enormous pressure to leave his job if they are empty-handed come May.
Last week, an Arsenal fans unveiled a banner which read: “Arsene, thanks for the memories but it’s time to say goodbye.”
It won’t be surprising if there are a few more banners at matches before the end of the season with slightly more extreme ways to tell Wenger to leave.
